Ok i have 9 hens. They are 8 to 9 months old. I got a rooster from my neighbor that is 9 moths to a year old. My hens have been giving him a hard time. So I put him in a different pen next to the others for a few day. He's been back with the hens for 2 weeks now. And they still give him a hard time just not as bad. I got home and went to get the eggs out the boxs and my white bantam was layed out and feathers everywhere. I dont know if the rooster got tired of getting messed with and whooped her ass or if the hens got into it. Nothing can get into the pen from the side, bottom or top.
 
Keep him separate for a while longer. Maybe only let him co-mingle when you are around, so you can keep an eye / ear on things. They will likely get used to him eventually, and come to appreciate the protection he gives.

On the other hand, if that bantam got mauled by something else, you better keep a sharp eye out.

I stood out there for a hour and couldn't find any way for anything to get in
 
If it was a coon or something it would be more than one dead. Do they stay in the coop all the time, or do you let them get out and free range? They will figure things out better if they are outside and have somewhere to run and hide if they get into a disagreement
