Need advice - 2007 F250 Diesel

I believe there may be some sort of relay I can't remember what they call them. Did you by chance think anything shorted out when they were disconnected?

That's what it sounds like. Could be a relay not completely working, bad connection, moisture, etc

I'm hoping that this is the answer. The two fusible links on the right side of the diagram are a separate path from the alternator and starter and feed the interior fuse panel. Seems logical, which doesn't always matter.

I think it should be the fusible links, the same thing happened on my F150.

sounds like you are missing the ground,maybe forgot to hook it back up? i am refering to the frame side

Certainly grounds can be an issue, but the only electrical that I disconnected was the positive battery terminals.
