That sounds like it is looking at the boot sector on the HD instead of the boot disk you made

It wouldn’t be an update to cause that unless it was a firmware/bios update. Since you can’t access the bios with external input devices, you can pretty much rule out Windows being the culprit. Most Bios for over a decade have had their own drivers to allow usb keyboards, to function pre-boot. As someone mentioned prior, it sounds like your usb controller ghosted.
