I put my mags in ammo boxes with foam inserts for 21 mags.they fit three across on the shelf. Got some plastic ammo boxes cheep for odds and ends. Got some door racks from Amazon that work well. Can't remember the name right now but will try to look them upSafe real estate is way too precious for holding mags. Get some ammo cans and if you want to put a lock on them if necessary.
The biggest bang for the buck IMHO are 'rifle rods' (see link for an example). They go down the barrel and have a velcro disk on the end. Put some fabric above them and they keep your guns perfectly vertical. It doesn't sound like it would make a difference, but being able to align them allows you to pack more in.

I also like these for pistols. They allow you to use the dead space under the shelf to hold handguns.
