I'll just go with the story as reported for now. And as stated, it's a good shoot and I'd do exactly the same thing. Some here who proclaim all this second guessing and evaluations in such situations might find themselves thinking themselves or their loved ones right into a grave.

There is more going on in this instance than an "intruder" and all the big talk is BS. I've had people burst into my apartment door (many years ago) but I assessed the situation and determined that they were drunks fighting in the first instance and a neighbor, again drunk in the second. They weren't threatening me, I was holding an AK47 in my hands when the fighting drunks busted my door in, but I didn't go FULL RETARD and start blasting, that's stupid. I told them to get the F*** OUT now and they did, right after they pissed their pants. If they'd started towards me, THEN I'd start blasting. The neighbor I took home and sat him on his couch. I didn't have to get arrested, go to court, spend a fortune defending myself just because I wanted to "defend the perimeter" going full retard Rambo and killing everything in sight. I used some judgement and assessed the situations BEFORE I even considered shooting. I'm glad I did.

And that has what to do with the situation in the OP exactly? Nothing. I've had the same situation in college. I didn't have the benefit of the sounds of a fight either. We actually became friends.
That has as much to do with a guy in my house at 2:00 in my daughter's room who is telling me (perhaps screaming?) that she doesn't know him and I tell him not to move and he does, as pickles and moon dust.

You have no proof whatsoever that he actually moved. And considering that he was having sex I would think it's safe to assume he was naked when the dad burst in. How exactly is he going to conceal a weapon?

He didn't move towards the shooter or the daughter is my guess. If he really moved at all, he was probably trying to cover his johnson. Was a weapon presented? Was a weapon present in the bedroom, other than the father's? I'm glad you're all Billy Bad Azzes and all that, your family can rest safely in the knowledge that you'll shoot first and ask questions later.
