I was having the same problem with some of my 45s originally. I ground a few 1000's off of the shell holder so the die would go down a little further on the case and sovled my problems.

I have now been using the bulge buster on all my 45s since I originally posted. I can report that it does uniform the brasses especially at the base of the case and at the rim. All brasses that would not fit flush in the case gauge before fit nice and flush after.
