I have a question for you, wouldn't it make sense to drill the pin holes in the lower before you "mill" out the FCG area? The filler material would offer additional support for the sides of the lower and be less likely to distort under while drilling.

You are exactly right and that's how I personally complete them. We have seen them milled then drilled with no problems though. The walls are very rigid even with the core removed. Also I would start with a smaller pilot hole first; then follow up with a larger bit.
